Congrats on your progress so far. Glad to hear that the ankle is getting better. I think if you warm up and then stretch it's not so bad. It's when you try stretching totally cold that you can do some damage. Check that out though.
My Pilates teacher has said the same thing about core. The muscles worked are deep so visible results are not always quickly forthcoming.
Next time you shop for a running shoe, ask about the Asics shoe. This is the shoe I use and it was recommended by the sales associate. Very comfortable shoe; a little pricey, but your body will thank you for it.
