Big country. 6 months might not be enough...

That said, I think it depends on what you like to do.

If you want to see Canada the way it's written about, then definitely the west. Banff, Lake Louise, Canmore and Kananaskis. Beautiful, "big sky" country, lots of mountain vistas etc. I went on a month-long trip to the west many years ago. Loved the way that the Elk just wandered up to the front door of the hotel...

Victoria BC is lovely. It feels a bit like an English town, and it's beautiful. You can go whale watching while you're there, and get very close to the whale pods.

The maritimes are also beautiful, and worth seeing.

If you like city life, then I suggest Vancouver, Toronto, Montreal, Halifax. Each is completely different from the other in their character, but all are fun and interesting. Quebec City and Ottawa are also very nice.

If you like raw nature and want to have a look at the Canadian Shield, then nothing beats Northern Ontario. I had to go to Kenora on a business trip years ago, and they put me up in the huntin-and-fishin-and-killin-things lodge. Little me, surrounded by giant hunters and trappers. It was a lark.

Perhaps you can arrange for a cross country tour. I think your problem is going to be cutting it down to a short list, so you can fit it all in.

WOW!! That sounds like an incredible trip. What an amazing opportunity. I've never been all the way to the west coast, so I can't comment on Vancouver. I would highly recommend taking some time to drive through the Rockies. Banff and Lake Louise are both gorgeous. A trip up to the ice fields is definitely worth it. Canmore and Kananaskis are both wonderful too. Calgary is a very vibrant city.

I've heard that the drive around the top of the Great Lakes is incredible, though I've never been further than Sudbury.

If you have time, the east coast is amazing too. (Though I may be biased, being originally from Halifax.)
